But as for the fruit fly thing, there are a thousand different and similar kinds of flies that haven't changed functionally but have changed a lot genetically over the last 5 million years. They all evolved to be good at making use of an otherwise relatively unused portion of their ecosystem to make more of themselves, and changed in ways that kept them well adapted to their steadily changing surroundings. The fact that they still serve the same function and have similar parts and general appearance doesn't mean they haven't changed quite a bit on the genetic level. Sure, some race mixing happened, and affected the selection of genes within both populations, which still remained distinct and identifiable afterwards.
