With it being a supercomputer you'd think they'd at least have a RAID 1 array.

There is no level of RAID that protects from a fat-fingered user or data corruption. RAID will happily duplicate corrupted data across the array. Only offline backups work in that case.

Until you delete all the files then run the backup. Multiple backups are needed.
