I know you're not my enemy, but you are still missing the point. The calculation between CI is different from the calculation of CO. Calories cannot be used as a standard unit of human energy output because every human has not only different values for the same variables, but also completely different variables per human. Like Michael Phelps as you mentioned. His caloric needs can't be compared to anyone else. And also like you mentioned the caloric output of every food is different.
By definition the number of calories you eat is arbitrary.

It isn’t different. If someone’s body burns 2000 calories per day, they need to eat 2000 calories of food. It doesn’t matter what kind of food it is, even if the subject gets sick because of the lack of vitamins and nutrients.

The body uses energy. This energy comes from breaking chemical bonds between molecules. The bonds' energy is quantified. Measure it in calories or joules etc. Yeah, this means "CO" can be different per person and difficult to measure, but doesn't mean CICO is invalid for achieving weight loss.
